Stauffer (6-6) yielded only four hits while fanning four and walking two.
Chad Qualls, Mike Adams, Luke Gregerson and Heath Bell combined to seal the six-hitter for the Padres, who snapped their five-game road losing streak.
Bell recorded the final out to earn his 27th save of the season.
Ryan Ludwick collected a pair of hits, including an RBI double, while Cameron Maybin added an RBI single and two stolen bases in his first game against his former team.
Anibal Sanchez (6-3) went six innings, giving up two runs on seven hits while striking out seven and walking two.
Emilio Bonifacio had an infield single in the fifth to extend his hitting streak to 18 games, the longest active streak in the majors. Gaby Sanchez added two hits for the Marlins, who had their three-game winning streak snapped.
San Diego opened the scoring in its first at-bat. With two down, Maybin cued a ball out in front of the plate and beat the throw to first by Marlins catcher John Buck for an infield single. Maybin then stole second and scored on an RBI ground-rule double by Ludwick. Orlando Hudson followed with a double of his own to score Ludwick and give the Padres a 2-0 lead.
The Marlins threatened in the third, when Anibal Sanchez and Bonifacio worked one-out walks. Stauffer battled back, though, retiring Omar Infante on a liner to center and fanning Logan Morrison.
Florida put a runner in scoring position again in the fourth, when Gaby Sanchez singled and advanced to second on a wild pitch, but Mike Cameron fouled out to right to end the inning.
San Diego scratched across a third run in the seventh. Pinch-hitter Logan Forsythe singled to center, advanced to second on a fielder's choice and scored on a throwing error by Marlins reliever Steve Cishek, giving San Diego a 3-0 advantage.
Maybin's RBI single came in the ninth.
Gaby Sanchez singled and Cameron worked a walk with two down in the bottom of the frame against Gregerson. Bell was summoned from the San Diego bullpen and got Buck to fly out to right to end the game.
"You have to give them credit, they held our bats down," Marlins manager Jack McKeon said. "We had a couple opportunities there but couldn't cash in."
