The victory is the first of the season for Chivas (1-2-3), while the Earthquakes (1-3-2) have lost their last two matches.
Jorge Flores almost scored after 14 minutes for the Goats when his deflected header hit the post, but it was Wondolowski who scored his third goal of the season just three minutes later, heading home a flicked pass from Khari Stephenson at close range.
Moreno leveled the contest just before the halftime whistle when his free kick from the right wing skipped through the face of goal and inside the far post.
Chivas had drawn its last three matches and appeared headed for a fourth when Justin Braun broke into the penalty area on the right and fired a shot toward the far post in the 85th minute.
Earthquakes goalkeeper Jon Busch made the initial save, but he parried the ball right into the path of Trujillo, who finished off the rebound from a few yards out.
