Zambrano (1-2) allowed just three hits and one walk and struck out nine en route to his first win in a Marlins uniform.
Giancarlo Stanton hit a two-run homer, while Hanley Ramirez and John Buck added solo shots for the Marlins, who have won seven straight.
"He was able to control his sinker and his cutter, and that opens a lot of options for me during the at-bats," Buck said. "He was making the plate feel wide to the hitters and just keeping the spit low in the zone."
Jose Altuve, Brian Bogusevic and Travis Buck each had a hit for Houston, which has dropped two straight following a five-game winning streak.
Wandy Rodriguez (3-3) gave up four runs on six hits and two walks while fanning two in eight-plus innings to suffer the loss.
The Marlins broke a scoreless tie in the fourth after Logan Morrison drew a one-out walk and moved to second on a wild pitch. After Omar Infante grounded out, Stanton blasted a hanging curveball from Rodriguez into the Crawford Boxes in left field to give the Marlins a 2-0 edge.
Miami added a run in the fifth when Buck led off the frame by taking the first pitch he saw from Rodriguez deep into the seats in right field for a 3-0 lead.
Ramirez capped the scoring by slicing a 2-2 changeup over the wall in left field, giving Zambrano a little extra breathing room in the bottom of the frame.
Bogusevic led off the Houston ninth with a base hit into left to make Zambrano sweat a little, but was erased on a double-play ground out by Jordan Schafer, and the big righty caught Altuve looking to finish off his gem.
"We couldn't get anything going," Astros manager Brad Mills said. "Wandy kept his pitch count down and threw a really good ballgame."
Game Notes
Zambrano's last shutout came in a 3-0 win over the San Francisco Giants on Sept. 25, 2009, as a member of the Chicago Cubs. This was his fifth career shutout...Stanton extended his hitting streak to 10 games...Astros shortstop Jed Lowrie had his nine-game hitting streak halted...Miami went 1-for-6 with runners in scoring position and stranded three, while the Astros did not get a runner to second base all night and left just two stranded.
