Ethan Martin (2-2) struck out six and surrendered two runs on four hits and two walks over 6 1/3 innings. Jonathan Papelbon fired a scoreless ninth to notch his 21st save.
"Well pitched game other than a little struggles in the eighth," Phillies manager Ryne Sandberg said. "Offensively we came up big in the fourth."
Jeff Manship (0-3) allowed five runs on six hits and a walk over five frames for Colorado, which has dropped three straight tilts.
The Phillies plated four runs in the fourth and added another in the fifth to jump to a sizeable margin.
Cody Asche had an RBI groundout in the fourth before Mayberry walloped his three-run shot into the seats in left. Ruiz belted a one-out solo shot in the fifth to make it 5-0.
"I felt good going into the fourth inning...so it was a little frustrating," Manship said. "I didn't do my job."
Colorado pushed across a pair of runs in the seventh and two more in the eighth to make it a game.
Troy Tulowitzki hit a leadoff homer and Todd Helton drilled an RBI ground-rule double in the seventh, while Wilin Rosario had a two-run single in the eighth to cut the deficit to 5-4.
But Papelbon worked around a leadoff single in the ninth to preserve the victory for Philly.
