Amir Johnson added 22 points and 11 rebounds and Jonas Valanciunas scored 14 with 15 boards for the Raptors, who have won four of five. They were without leading scorer DeMar DeRozan (ankle) for the second straight game.
"A talented bunch," Magic coach Jacque Vaughn said of the Raptors. "Athletic and long, even without DeRozan."
Nikola Vucevic returned from a 12-game absence because of a concussion and had 16 points and 10 rebounds to lead Orlando. Jameer Nelson scored 13.
The Magic went 0-3 on a road trip after beating the Lakers for one of their two wins since Dec. 29. They have dropped 10 in a row on the road and are an NBA-worst 3-21 outside of their building this season.
Lowry scored 17 points in the first quarter and added 13 points in the third quarter.
He scored at least 30 points in back-to-back games for the first time in his career. He had 31 in a win over Brooklyn on Monday, the team's second this month over the red-hot Nets.
Lowry was 5-for-5 on 3-pointers and 6-for-8 overall in the first quarter and the Raptors shot better than 54 percent as a team for a 33-20 lead. His last two 3s in the quarter capped a 20-10 run that pushed Toronto's lead as high as 14.
"He stepped it up. He set the tone in the first half with his 3s," said Raptors coach Dwane Casey. "Just his aggressive play means a lot."
The Magic were within nine in the second quarter before Steve Novak made consecutive 3s for a 15-point Toronto lead. The Raptors led by as many as 17 and carried a 55-40 advantage into halftime, shooting 11-of-14 as a team from beyond the arc.
Nelson made back-to-back 3s to punctuate a 12-4 burst in the third quarter as Orlando cut a 16-point deficit to eight, but the Raptors scored nine of the next 11 -- Lowry hit a 3 -- to extend their advantage to 15.
It grew as high as 19 and was 80-65 going into the fourth quarter. Orlando never got it to single digits in the last 12 minutes.
